Minnesota had the lead for a majority of the contest, with Robin Lod scoring a scrappy goal off a poorly defended corner in the 18th minute.
Gyasi Zardes brought Columbus level after knocking in the rebound of his saved penalty with 13 minutes remaining.
But the Crew came up short against a Minnesota United side that was perfect in the shootout, as Columbus midfielder Chris Cadden saw his shot saved before Chase Gasper converted the winner.
Minnesota will face off against San Jose on Friday.
