A wild throw allowed Yelich to reach first base on a bunt attempt. He was then called out on a tag before returning to the base because the umpire ruled he turned for second.
Yelich disagreed and got in Libka's face, resulting in his ejection with Milwaukee trailing Cincinnati 3-1.
Brewers manager Craig Counsell was tossed earlier in the game for arguing balls and strikes.
The 29-year-old Yelich is in the midst of a difficult season at the plate, hitting .240/.402/.372 with five home runs and 24 RBIs through 57 games.
